Substances do not travel into and out of a cell through holes, they travel through cells by membrane potentials (charges of the molecule in contrast to the membrane) and through pumps that will open and close attaching at the times they are needed. We are able to see these pumps and they are the so called "holes" in your question. Some pumps may always be on the membrane but not being activated until something triggers them. There is also diffusion and active transport and other ways for molecules or ions to get into or out of a cell but no holes.
