When the Spanish came to conquer the New World the sickness they brought with them was deadly to the Incas. Some of these sicknesses were deadly even if you knew the cure so the Incas not having this knowledge could cause a mild fever to kill hundreds of people.
The Spanish also had advanced weaponry such as guns and iron weapons. The already weakened Incas only having flint weapons and not having guns stood know chance against the Spanish. In addition the Spanish had horses which allowed the Spanish to travel quickly over long distances and allowed them to raid Inca cities and villages.
