What method could be used on an industrial level to purify proteins from soluble extracts of fungi or even E.coli?

Depends what you are after, and I'm not sure what you mean by "Industrial Scale": for instance, Restriction Endonucleases are available commercially, but still produced in relatively small batches: don't expect a kilo of the stuff being produced or purified overnight.......

Explanation:

There is always Centrifugation, either preparative or (more often) Ultracentrifugation. In case of the latter you are talking about small amounts and high costs.

If you are after enzymes, you might try ion-exchange chromatography. Large columns ARE available, so preparative purification on a small scale would be feasible. In fact, once you have paid for the column and its contents, repeated use will make each next batch consecutively cheaper.....

Other options ARE available, in some instances Gel Electrophoresis can be used, but as mentioned, it all depends on the identity of the protein you're after and what you want it for........
